You need to create the bay window roof separately. 1 remove slope to create flat roof. For creating complex roof it might be easier if you create separate roof then use join roof tool to join them later. Select the linework tool in the view panel on the home ribbon.

If you choose not to move the roof to a different level revit notifies you. I believe this tools are not design for this purpose. But i m not really sure if this is a best practice. In the view properties expand the underlay drop down and select the level on which the roof was created to display as an underlay.
